Talked to a statistician and the aov was unnecessary (and was screwing up the staging). Just a lm is sufficient.
Code to bin the jacobains/ volumes (for each scan) into 40x40x40 cubes summarised by the non-zero mean within each cube. As there are only between 100-400 squares, permuation testing could be performed to determine penetrance within the jacobian / intesity results. Useful for results with large (and relatively separate) jacobians / intensities.
